To me, her dad could have many skeletons in the closet with the justification that he is doing it so his daughter can thrive. I cannot begin to imagine what he believed he was saving with that sacrifice. Why did he do it?

He did it to his wife years before, which started his rise to alchemy stardom… he just needed some way to keep it going. The real discussion is why he never went out and got transients (or refugees) to experiment on. Too much work? More likely to fight back? Hard to say.
