I had the same issue, batch 4 DIY. I went through part of this guide to get the keyboard re-aligned. https://guides.frame.work/Guide/Keyboard+Replacement+Guide/83 all the way up to step 11 and I just loosened the silver screws in step 12 so that I could coerce the keyboard down on the input cover so that the up key no longer scratched. You have 2 covers so it may be worth trying this method on at least one. Don’t push the keyboard down with too much force as the cover itself is fairly thin aluminum and can bend easily. Take your time as it is a lot of screws and a few small ribbon cables.
