Damn you messy. Except the seat, I’ve never understood the seat thing. Why is there a ‘right’ position for it?
Seat down is usually better, mathematically speaking, if you’re in a male-female relationship. Because a man has to sit down sometimes, and a woman has to sit down all of the time.
Seat and lid down is the only sensible choice.
That’s if you have to pick a default. Otherwise, leaving it in whichever position it’s in would be the most efficient.
I would do as she says just to stop her from tapping the finger from toilet to protein shaker.

Are you incapable of lifting/putting it down as needed?
Sitting on the cold cold porcelain is a traumatic experience, and easy to do if you forget your glasses, are half awake, or in a hurry.
How traumatic can it be if you keep repeating it?
